Hey, I did some cleanup and tried to improve/simplify the README (#61) and also added the used resources and database links (#62).

I also put the nextflow part on top bc/ I think most users will rather run this implementation of the pipeline.

@mberacochea please have a look and if you're also happy, please feel free to merge! I think then we could also go for a v1.0.0 release and when the Docker containers are also updated (https://github.com/EBI-Metagenomics/emg-viral-pipeline/issues/50)
