refactor ccd_utils with better class structure.

Original ccd_utils class structure was poor.

@lpravda has produced radically better code, currently committed in the refactoring branch https://gitlab.com/pdbe/ccd_utils/tree/refactoring

This milestone is to get this code ready for preproduction testing making sure that it does everything the original ccd_utils does before this is thrown away.
